They're intended to let you divide the forces up much more freely, without having to actually capture more Flagships. You have to acquire them out in the galaxy, either as part of a Fleet you capture, hacked from an Advanced Research Station to add to a Fleet, or stolen from the Dyson Sphere or Dark Spire.

You cannot create an entirely new unit and add it to a Fleet. So it's only 3 fully complected flaships and the rest just lonely sitting around bases.
